There are many sites in the Bahamas where old patch reefs can form tall, symmetrical spires that look faintly manmade. I've dove a few "arches" myself.
Regarding the Yucatan reefs, the Sian Kaan Biosphere Reserve is one of the most pristine sites in the Caribbean. It's also tightly managed from most diving operations. I dove it for a few weeks back in the late '90's, and have never seen nicer reefs since.
The ruins at nearby Tulum are considered to be the most "coastal" of the old indian cities. They're definitely worth visiting... giant lizards run around all over the place.
