Yes. Shorter/shallower dives and 3+ dives a day on regular air makes me totally exhausted. I always dive Nitrox when I can and I haven't been anywhere that doesn't offer it yet.
A quick Google does show Nitrox advertised in Flores/Komodo. Agreed even I feel fresh and energetic after diving with Nitrox. But I seldom find Nitrox when I ask about it.

The downcurrents explanation may just be a lame excuse dive shops give but it is the line I hear more often than not.
 
Spending a day on a small boat to do 3 dives sounds uncomfortable
as @dirtfarmer said, the boats aren't small. Lots of lounging around room. And because they're not fast boats, it is more comfortable. But it also is a relatively long day on the boats. However, given what's around in the area, it's not like there's much else to do anyway.

For what it's worth, I enjoyed my trip to SJK. I thought the food was just OK (I am pretty well versed in SE asia cooking, and for me the food was meh and got repetitive quickly), but the air conditioned rooms were nice and I had fun. I thought the diving was excellent. I also will choose nitrox if it's available, but the diving we did honestly didn't require it. I did 4 days of diving, and at no point did I ever dip within 10 minutes of my NDL.

If you think nitrox makes you feel "more refreshed" you either need to 1) ascend more slowly from your safety stop, or 2) enjoy the fact that you're benefiting from the placebo effect.
 
So my day looks like this...

1. Wake up and roll onto a slow boat through the Komodo Park. Drink some coffee. Eat some fried noodles.
2. Do an awesome dive.
3. Climb into a beanbag and chill in the sun while slowly cruising to the next dive site. Perhaps a book?
4. Do awesome dive #2.
5. Eat some lunch. Back to beanbag, cruising through the park, and book.
6. Nap.
7. Do awesome dive #3.
8. Drink a beer or two while cruising through the Komodo Park back to base to enjoy a great dinner and my AC room.

Sounds awful.

It’s a vacation and that’s how I have preferred to live it in the past and will repeat in the future… As long as the boat has a good sun deck! Hard to find better alternatives or ways to spend time tbh… 😀
