Don't forget Canyon Lake. It's a slightly inferior version of Travis, but without on-site scuba parks.
I just got back from the Comal this weekend. The RV park has trimmed a lot of brush. Went snorkeling in the blind cove off to the right of the spillway, and saw monster bass and a heapload of turtles.
There's an above average amount of trash in the river, too.
