That "protective" cap is much more "decorative" than "protective". Mount the reg any way you see fit. It'll work just fine either way.

I have a Zeagle 50D with a swivel cap. I mount mine swivel up. It's my reg and that's the way I like it!
 
If I'm not mistaken, the top port pointing up makes a convenient drysuit inflator hose port. I don't dive with a drysuit, so maybe someone can chime in on that one.

My dry suit inflator hose comes down, around, and under my left arm. It stays in close so I have a really hard seeing and doing what is being described as this would make it stick out in all the wrong places plus put odd bends.
 
Thanks for all the answers...I had a scubapro G500 (mk20 UL) before the T2 and it was a turret design as well....I always had it pointing down (basically so that it was flush with the valve)...Took it in for a 'service' and it was returned to me with all the hoses swapped around, and a comment that I was using it upside down!

I love the swivel joint on the T2....the G500 really used to pull on my mouth (probably should have change the hose length. I'm not so sure about Atomic's choice of enviromental sealant...it tend to ooze cyrstalline out of the rubber ring on the 1 stage....I'm told this will stop after the reg has been used a couple of times...I hope so because it's pretty messy
 
I have a T2 also. Mine points down since that allows the 1st stage to sit slightly lower than the very top of the valve. A couple years ago my whole rig toppled off the back of a pickup gate and the tank valve hit first saving the reg from damage.

When I first had it set up at my LDS they asked which way I wanted to route it. I have my spare second routed down the right side and my gauges down the left. It sets up really well that way, both hoses on either side sort of angle off to the right or left.

This is normal mine does/did it as well. To help it along you can push on the rubber ring that surrounds the ports to the ambient chamber. Then just wipe the Christo-lube up with a paper towel.
 
I mount mine with the turret pointing down. I have seen a couple of people who mount theirs facing up.

Don't know what Atomic would recommend but I think they look odd when mounted facing up.
 
Rebuilding an Atomic reg with the environmental seal is a nasty, nasty job. You have to clean out all that Christo-lube, and it makes your hands slippery, and you get the dropsies, and you mess up more than a few paper towels and you never, never get all the old stuff out. Then, when it's all nice and clean and properly lubricated and checked out, you get to stuff two more ounces of Christo-lube back into it and think about the day, two years in the future, when you get to do it all over again...
 
When it's pointed down the two second stage hoses get in the way of the valve, if you need to close or open it under water, in my opinion. If you point it up and lower your tank to avoid hitting your head you can always put your left hand under the tank and lift it to reach the valve easily.
My MK20 and 25 are now mounted down so they don't hit me on the head. I set it this way so I can ride the steel backplate higher on my back to trim me out better so my feet don't sink.
 
I was reading this and remembering when I got my ST1 a few weeks ago. For some reason ( I called and asked AA) they mounted the second stage to the lower LP port. The customer service also said that the black rubber "button" as she so lovingly put it (the black cap that says Atomic Aquatics) should be on top so the turrent is on the bottom. She didnt know why the second stage came mounted that way (most likely something to do with packaging) but just move it. Here is a quick shot with the reg on a tank/BC.
