I take an amino acid supplement before and after working out and was wondering if the amino acids would have an effect on my nitrogen levels when I dive.

Not to worry. You're talking about two different forms of nitrogen. In diving the concern is gaseous nitrogen disolved in body fluids. Amino acids have nitrogen in the molecules and not as a gas.
However, something to be aware of is the increased incidence of DCS after excercise, so time your workouts when not diving.

If you are taking the amino acid supplements in the from of "whey protein" the biggest problem I have seen is the extra mucous congestion caused by the dairy whey, often congesting my sinuses pre/ post dive.

I have since stopped using whey protein on most dive days. The difference in sinus clearing without the whey is obvious to me.

Egg whites are a good amino / protein substitution, if you aren't sensitive to eggs.
