Vinegar is a great disinfectant and reasonably skin friendly, as long as there aren't open breaks. In that case it'll sting, so you'll know you have open spots.
1. I'd soak the boots as suggested by DDM...regularly. Since they stay wet they'll tend to colonize after use. Setting up some kind of dryer would help a lot. You need to do this even if you replace them.
2. Wash feet ASAP after diving as suggested with soapy water. Then soak in white vinegar for 10-15 minutes, more won't hurt. I go up to 30". A strong plastic bag pulled over the foot, followed by a large loose sock forms the container. Then just pour vinegar down the bag until the foot is well immersed. You can use a pan but the bag+sock is easier. If you try to walk around you'll break the bag if it's not really strong. This is deadly good on athlete's foot too. Expect some skin and callus sloughing.
