There are several on Base. and there is one that is just south of Gulf Beach Hwy which puts in due north of the fort but you'll have to go around the base in Bayou Grande... or at Big Lagoon State park. just north of the Perdido Key bridge. Both of those will put you at the inlet in about 10 minutes.
 
In the past when I have dove from someones boat we have launched the boat at Navy point Boat Launch. hEer is a link with several. It was not a long ride at all to Ft. Pickens from Navy Point. The shortest distance for sure would be Sherman Cove, but that is on the base, so if you don't have a Navy friend you are our of luck. But like I said Navy Point is just a few minutes away even for a slower boat.

Thanks. I usually take an "anti-shark device" on my personal boat, and it's a no-no to have them on bases, so the public spots are the ones I am interested in.

Cool, then Navy Point is what you are looking for. Don't let the name fool you it is public and off base. You get there by almost driving towards the main gate, but before you reach the bridge you will see a grocery store. I believe the name is navy grocery. Take a right and its about a half (?) mile on your left. You can always mapquest it.
