You would want to do your boat dives in the morning and then another dive (or two) in the afternoon. That's my recommendation.
 
I did a combination of shore dives and boat dives this past June. We stayed in Napili, so shore diving at Honolua Bay was only 4 miles away. It’s best to get there no later than 8am because there’s not a lot of parking. You have to carry your gear for about a half a mile past the chickens on this lovely jungle walk before you arrive to the rocky beach at the bay. For me the pods of spinner dolphins and the manta made it worth the effort. Mala Pier has lots to see (including frog fish, turtles and sharks). From the parking area it can be a tough walk on the rocky bottom for around 10-15 minutes in shallow water before you can start your dive.
