So my dive buddy wants to do the whale shark thingy from Isla Mujeres (IM) in 2018.
We may also do the cenotes one day, and would do a guided-trip out to Chichen Itza.

So my question is about where to stay - stay on Isla Mujeres (two possible ferry trips - cenotes and ruins)
or stay on the mainland (one ferry trip to IM for the whale shark snorkel)

I suggest contacting Dive Aventuras in Puerto Aventuras. I know they do the whale shark and cenotes. I am pretty sure they can help with the ruins ( Tulum is very easy from there). In my opinion they are the one stop shop.

What is the routine for the "bag drag" from CUN to Isla Mujeres? Is there an ADO bus to a ferry dock? Or do we need to take a taxi?

It appears to be whale shark season plus we want to see MUSA. We are not sure yet if we want to stay on the isla or in Puerto Venturas. It seems like a long ways from Isla Mujeres. Are the preferences noted here due to the inclusion of los cenotes and Chichen Itza? We still need to do those too :)
 
The one time I stayed in Isla - we used USA Transfers to pick us up and drop us off - (between the airport and the ferry).

For the trip referred to in the OP - we are staying on the mainland and using a dive operator to handle all the details on the whale shark excursion. On the $$$ side but, they handle everything.
