Anyone know of a cheap hotel close to Fonatur Marina? I will be alone on this trip. Just need hot water, and air.

El Cid is probably the closest low cost place. Presidente is close by too but EXPENSIVE.

The only reasonable hotel south of town I am aware of would be Casa Del Mar (hotel.com shows around $60/night). It's not really that close to the Marina, about a mile away. There are a lot more options in town and if you dive with an OP like Tres Pelicanos they will provide transportation to and from the Marina to their shop (yep shameless cheerleading for my LDS)

Some shops offer downtown boat pick-ups as well if staying downtown - this does not require you to get in a taxi or find your way to the marina.

There are any number of cheaper, or downright cheap, places downtown. Closest to the Marina would be El Cid/La Cieba or Casa Del Mar, but either place would run you a minimum of $65-$75 a night, and you'd still be at least a mile from the marina. Downtown, you can do that well or better at Suites Bahia, Suite Colonial or Hotel Plaza Cozumel, and you can get rooms at Hotel La Casona Real (about 3 blocks straight back from the north side of the Plaza), with a decent room, AC and a pool for about $40 a night. And I've seen rooms at some of the cheaper places, like the Mary Carmen and the Hotel Posada Edem, for as little as $25 a night, all within easy walking distance to the downtown pier for dive pickups. PLUS, staying downtown, you're also in easy walking distance to lots of good cheap dining options.
