Manta Divers in Cancun are great, so if you do decide to stay there, you can’t go wrong with them.
It really depends how much time you want to spend with the Whale sharks. There really is not much diving from Isla Holbox (there is a dive operator on the island but they have to take you miles out, its an all day affair and from what I hear, little to see).
If one day with the whale sharks is ok, and you don’t mind a really long day, staying at Cancun or Riviera Maya and doing a day trip will work out great.
If you would like to swim with them more than once, consider 2 or 3 nights on the island and then traveling to wither the mainland or possibly even over to Cozumel for your diving.
