Bunaken if your going for the diving...
 
Also if you go to Bunaken, also spend some time at Lembeh. Do as many night dives as you can there, it's great fun. We saw a crab spawning one night.
 
I like the Gili islands. Seems like one of the places that some people go to planning on spending a few days and end up staying longer. A good side trip from Bali. Not knocking the diving there, my focus tends towards macro/muck and I found enough to keep me happy. Hippocampus bargibanti, a number of nudibranchs, flatworms and more. I also got some great photos of sea turtles, dived one of the wrecks, and generally enjoyed life while I was there...

I felt that the sites around Bunaken had a greater variety of marine life, which is what led to my first comment. I suppose the best approach would be to visit both places!
