Avoid Key West, not that great as compared to what else is available in the keys, and too touristy.
 
Toss up between Pennekamp in Key Largo and Looe Key in Big Pine. Both were the original sanctuary areas before being incorporated into the NMS plan.

And the Tortugas blow both these sites away... technically it's part of the Keys.
 
Just came back from diving Key Largo with Horizon Divers, www.horizondivers.com Had a great 4 days of diving, making 9 dives. Horizon is located directly behind the Ramada Hotel at Mile Marker 100. All 5 trips were very uncrowded and the boat crews were very friendly. The boat is a large catamaran, gasoline powered (no diesel fumes) and close to the sites, making for quick boat rides, 20 to 30 minutes max. I've used Aqua-nuts and Silent World before, but Horizon beat them all. I'll be using them again when I return next year.
