I don't think superglue will bond to nylon.
It'll bond to itself and it will be intertwined through the knot. It works for me.

Twisting can be an issue. When I release my SMB the line reels off my finger spool without twisting but as I wind it up hand over hand on the way up it gets a twist every time it goes around the reel. After a few deployments the twist accumulates, so every few times I use it I remove my SMB from the line and unspool the line behind the boat while it is under way to untwist it.
Twisting is a pain in the butt even more with flat line, even with a swivel. I have one knot at 10 feet, 2 at 20, and 3 at 30, so I know where I am as I collect the line on ascent.

My line is fluorescent yellow; I have one black Sharpie mark at 15' and two at 30'. I wonder about the swivel as well; a swivel needs force to turn it and a twisted string doesn't give much.

That's fine if you dive in crystal clear water. The point of knots is to provide tactile feedback, too. I like to put a small loop at 15/30/45/60 feet. You can use double-ender to lock loop to spool to hold the position. You can also use double-ender as a handle to wind up the line. It won't twist if you reel it up.

100% agree and that's why we only use braided line, never twisted line when diving. Cheap twisted line like you see at the big box stores is just a mess after a dozen dives on it. Braided will kink but that swivel will quickly take care of it. I hate re-wrapping spool/reel line when topside.

Actually, I do. All the diving I have done in the past 20 years has been in clear water; I really don't have much use for low viz diving. I do use a double ender for locking the spool at whatever depth I want to hang at; I'll have to try your trick of using it as a reel handle on my finger spool on the next trip.
