The strobe didn't seem to bother them. I only used it occasionally when the sun light was in front of me. Most of the time I tried to keep the sunlight behind me. Since the manatees were in clear, shallow water and during bright sunny morning, I hardly used the strobe.

3 sisters has very clear water, the rest of kings bay not so much
 
I went last year, and was told no strobes allowed at all in 3 Sisters Springs. At least in 3 Sisters the water is clear enough that you can use ambient light.
 
Is actual diving with manatees allowed in Crystal River or is it all swimming/snorkeling? I recall reading somewhere that the vast majority of outfits offer snorkeling trips only. Is it a year-round activity?
 
Just snorkeling.

I think the tour is available all year around, but the best time to see a big group of manatees is in February.
