Facebook is your friend if you want to follow what's on for comidia del día at various places around town. For example, La Choza has an excellent (verging on the fantastic) daily menu that is never advertised in the restaurant but is listed every day by 1PM (remember that's early for lunch for Mexicans) on their Facebook page. There's also a Comidas y Postres de Cozumel group where people list what they're making. This is practically always only delivery or takeout. Room Service Cozumel will pick up and deliver pretty much anything from anywhere for cheap (or free in many cases), so if you don't have transport or it's bucketing down rain you can still take advantage of these.
Las Palmas on 25 Av, Loncheria Los Chilangos on 10a Av (not Taqueria Chilangos on 30a Av), Parilla Mission (behind Casa Mission), La Candela and La Choza are my favorite places for the comida corrida sort of lunch.
Early in the day (they close at 1, I think), Carnitas Díaz on 30a Av cooks up carnitas every day. You can get inexpensive, good seafood tacos or tortas at El Camarón Dorado or El Chino Marinero for breakfast or lunch. Restaurant Tamarindos has lechón al horno tacos and tortas on Saturday mornings and cochinita other days. I'm pretty sure they close by early afternoon. That'll fill you right up for cheap. Their agua de tamarindo is good, too, and many places have stopped serving that. El Súper Hit has cochinita pibil every day and I think is open from breakfast to at least early suppertime.
El Moro has a good menu of touristy things, but they actually have daily unadvertised specials such as the traditional Yucatecan Monday lunch of frijol con puerco. Other days (I can't remember which) they have queso relleno, pavo en relleno negro, and other proper Yucatecan food for not much. You're probably not going to walk there, though.
At night, I'm a sucker for cheap, filling food at El Pique, Taqueria Chilangos (which this time of year has champurrado to enjoy with their DF-style tamales that usually aren't listed anywhere, and which offers huaraches and quesadillas but not actually tacos...), Arabian Tacos, El Poblano for great chicken, al pastor, or arrachera tacos, Los 3 Patitos for good panuchos and salbutes, and Los Otates when I need pozole.
There are LOTS of other places, and everyone has their favorites, but those should be a start. At Rosado Salas and 25a Av, you're right by the Mercado Municipal, which has a number of good lunch counters and several sit-down restaurants, including Indonesian. You're also right around the corner from Las Palmas. Don't forget, though, that you can get anything from anywhere delivered for cheap if it's farther than you want to walk.
