I somehow missed the poll and weather question. Best to plan on the East End being windier and rougher in the winter. And of course the water will be a little cooler in the winter. They will always find a lee to dive but since you appear to be flexible on timing I wouldn't choose then. Hurricane season should be lovely unless you get unlucky and there's a storm around. I lean towards April-early July, or October, but good chance anytime in the summer would be fine, of course hotter and more humid but who cares when you're in the water. I'd consider going soon after you get your recertification done.

If you have a free room at the Reef it seems like a no brainer to me, you just have to decide who to dive with. It is a nice place for a relaxing honeymoon and would be good for snorkeling and other watersports which you expressed an interest in. (Snorkel both there and around the dock at Morritt's.) AI I dunno, given our universally lame dining experiences there over a few trips and so many good options on the island, even some near there. For sure read reviews someplace like Tripadvisor, maybe it's better now, or at least good enough to suit you if ease of AI is your thing or you're not into food and dining that much. Personally I wouldn't pay for it but free is nice, and you could always bag a few AI meals to try other places. (If someone is offering to pay for AI as a wedding gift or something maybe you could get them to give you something like an AMEX gift card you could use at other restaurants.)

Definitely rent a car.
 
I have never stayed at the Wyndham Reef but we have visited the property a few times and had some drinks and dinners. The resort is beautiful and situated in a lovely setting, I don't know what the rooms are like but I imagine that they are nice. Since it is being paid for I can't think of any reason why you wouldn't take it!.

The reason we have visited the property a few times is because we enjoy seeing the Barefoot Man perform and he is at the Wyndham Reef on Thursday nights for a dinner show:

He performs in a small banquet hall and the venue reminds me of a wedding reception. It must be the room that they use for destination wedding receptions. The food is good but nothing spectacular, again think wedding reception, but I have no idea if the banquet room food is indicative of the food service for the entire resort.

Eating out is very expensive on Grand Cayman and the East End is a long drive from most of the island's restaurants. If the all-inclusive feature is also being paid for by your benefactor, then you should definitely take it. You can eat a couple of meals a day at the resort and then go out for some special meals.

You will definitely need a car because the East End is distant from the airport and many other attractions.

The 2 dive ops that primarily serve that area are Ocean Frontiers and Red Sail Tortuga and they are both good, but OF has a relationship with the Wyndham so you should use their services.
