I'm looking to go to either or both North Sulawesi (KBR) or Southern Sulawesi ( Wakatobi) in March but have concerns with the weather as it seems to be the end of the rainy season. Any comments would be helpful.

It is still quite wet in march (normally) in Nth Sulawesi, but If your only diving at Lembeh Strait (KBR) then rain won't effect conditions underwater, if your diving at Bunaken the crossing from the mainland can be rougher in the wet season, but still very diveable.
I can't comment on Wakatobi in March, but it is still the wet season there also. It would certainly be drier than Nth Sulawesi at the same time of year.
This March in Indonesia generally started out quite dry, but then mid-month got very wet in many areas.

I was at Gannga Island and then Lembeh Straits for the last half of March. In the third week there was frequent rain at Lembeh but with very little to no impact on diving. During the last week of March at Gangga there was virtually no rain - perfect blue skies. In general, March is a transition month but there is no real reason not to dive during this period.
