So I think I've decided on this itinerary, and open to anyone poking holes in it.

Fly into Cebu late morning, take boat/ferry from cebu city to anda, bohol.

5 or 6 days there.

Take ferry back to cebu city, take transfer to maya port, boat to malapascua.

5 or 6 days there.

Back to maya first ferry out, transfer to cebu, fly back to the states.

Am I missing something?

We'll just burn a long day transfer from anda, bohol up to malapscua.

What makes Southern Leyte a better choice out of curiosity?

OP, I have a similar Itinerary planned. Starting with ~5 days in Malapascua, add in a day or two in Moalboal for the sardine run... I'm trying to figure out what the do with my last 5 days. Leaning towards Dauin. Spring/Summer trip otherwise Southern Leyte would be higher on my priority list.

Good diving and lack of tourist scam. The daily fast ferry from Cebu to Massin has made the place a bit more accessible. The ferry will proceed to Surigao after Maasin.
Dauin would be a logical choice after Moalboal.

Just my two pence….I did Dumaguete, Moalboal and Malapascua in January but had 21 nights or so. I had realistic expectations about Moalboal, having been there 10 or so years ago, so pre typhoon. I am a macro lover and honestly the macro in Moalboal was still very good, there were masses of turtles, the night dive was fabulous and the sardines were out in force. I found the macro in Dumaguete to not be quite as good as in Malapascua. Splitting of stays is a personal choice depending on so many factors.

3 hour taxi/bus ride from Cebu to the northern tip of the island for the ferry to Malapascua. Long trip.

3hrs for a bus journey is nothing in Philippines.
5-6hrs to cover 160km from Bacolod to Sipalay. Animal(cockerel) was being kept at luggage compartment, not allowed on board. Cockerel is a favourite pet for only one reason.
