The pop-up flash on the camera works independently from the hot shoe your sync port connects to so you should have no problems as long as you don't pop-up the flash inside the housing.
I would turn off the focus assist illuminator in the menu to prevent stray light from flashing inside the housing, it won't work while the camera is in the housing anyway.
Test before you go and have a great trip.
