Couple of places were mentioned. It seems Savedra got pretty bad review.

How do you arrange transport from Cebu to Apo Island? Getting a boat for my diving, and if possible also for my wife to snorkel sounds good, otherwise my wife might just spend time on land/resort.

We flew to Dumaguete and took a rental car over to Zamboanguita where we stayed at one of the dive resorts there. We booked the boat through the resort and we were able to snorkel and dive from the boat. It is a short boat ride over to Apo.

This! Chiming in on an old thread, but IMO Dumaguete (Dauin) is the way to go. I'm in Moalboal right know and so far am unimpressed. It's a sausage factory. Too many tourists, touts and the soul sucking vibe I try my best to avoid on any trip. As for the diving, we'll see tomorrow when I go to Pescador and one other location.
Dauin is relaxed and a great value, the type of place you won't want to leave. Some great shops; Bongo Bongo and Critter Republic to name a couple. Avoid Panglao and Moalboal if you can.
 
I was in Moalboal last Oct and typhoon Odette has done a pretty good job on the reef ie. destruction.
Two days of diving is more than enough.
Come back in few years time, hopefully the reef has recovered sufficiently.
