I am swapping from my current 15 litre cylinder with pony to
2 x 12 litre cylinders. Any advice on whether I should have the 12's linked with a manifold or run them as independants
please ?

Money aside...
Well, an isolation manifold allows you to use all your gas from either regulator, which makes gas management and planning easier - to say nothing of being able to just breathe the same reg for the whole dive. You can always close the isolator to turn them into "instant independents" if you want to.
The only real disadvantages of manifolding is that you can't just grab one and dive a single, and you can't side-mount 'em if they're hooked together as manifolded doubles. But aside from those two, an isolation manifold adds to your options in meaningful, measureable ways that to me make the selection easy - manifold 'em.
