I assembled a set of doubles this weekend. AL63's with a Sea Elite 200 bar manifold with Highland bands. I downloaded multiple sets of instructions from this board, and followed them scrupulously, going slow and forcing nothing. At the end, with all fittings snug but not overtight or forced, the isolator bar still rotates about 1/4 turn easily which tells me my alignment is good. I was very careful not to bind the isolator when I tightened the bands, and ensured it was able to rotate freely the entire time. I am concerned that the gap between the isolator and the valves on either side is too large: I can count 4 threads on each side after I snug the locking nuts. Is that a problem or am I good? I read that the gap should be 2-3 threads and around 1/8 of an inch, and I have 4 threads and am closer to 1/4 inch.

You are fine - there is a fair amount of what is known as tolerance stack up with assembling doubles. The cylinders may be off by 1/8 inch, the band spacing may off by 1/16" etc, the next thing you know is there a 1/4 difference.
