A great little shore based operation is Reefseekers out of Labuanbajo if you dont feel like staying on a boat.

There are a number of liveaboards which operate out of labuan Bajo running trips around Komodo.
High End - The Seven Seas
Budget - The Bidadari and The Moana
All well run boats.
Positives: You maximise your time in the Komodo National park itself and dont 'waste' and time or diving opportunities getting to and from the Park
Negatives: You have to take a domestic flight from Bali (although quick and cheap)
