I would suggest using a tool such as PTLens to correct the perspective of each shot before stiching. If you can find a submerged modern skyscraper, you can even get the author to calibrate your specific lens / port combo underwater :)
 
Here are some shots from a local quarry. It is tough to get a constant angle when the objec tis small (relatively speaking) and you are close (less than 20 feet vis) I just used Photoshop and manually adjusted the shots (and it shows! :) ) I will look at autostitch, thanks for the tips!



The hardest part is color correction and blending the frames doing it manually.
