Hello. My wife and I are coming in October. Does anyone know the cheapest carrier from southwest Florida, and/or how difficult and expensive is the cancun to cozumel transer?

I'd think that American would be the cheapest, as they have a Miami hub. They fly direct to Cozumel as well.

The CUN-CZM trek is a well covered topic in here, but to summarise...

There aren't any CUN-CZM flights anymore. Your only real option is to make your way overland about 35 miles south to Playa del Carmen and take the ferry across the 12 mile channel to Cozumel. Getting to Playa can be cheap and slow (the public bus), expensive and fast (cab), or somewhere in the middle (hired van [only cheaper than a cab if you have a large group]). The ferry is about 10 bucks.

It's not a big deal; folks get to Cozumel that way all the time.
 
I'm going in July. My friend is coming from Fort Lauderdale, and is taking Spirit Airlines into Cancun. We have figured her total cost going this route with catching a ride to Playa and the ferry is costing her around $400. Maybe a little bit cheaper. Either way she's saving enough money to make it worthwhile.

Spirit has sales ALL the time... I think Spirit into Cancun will definitely be cheapest.

In fact, they have $49 fares (each way) right now... I'm sure that does not include tax.

Six of us just made the Orlando to Cozumel trek and chose for economic reasons to fly to Cancun and take the land routr to Playa del Carmen and then the ferry.

We flew American from Orlando to Miami and then to Cancun. The per person air fare was approximately $315 as compared to about $615 per person to Cozumel.

We pre-booked a van for six with GET DITA for a round trip fee of $132 or about $22 per person round trip. The service was perfectly on time and, we felt, very reasonable for a private van.

The ferry is very modern and clean and cost us $10 per person each way. We didn't book the slightly cheaper round trip because there are two different ferry companies and we weren't sure which we would take for the return trip.

My only complaint was/is the Cancun airport on our April 8 return. It was absolutely a zoo with incredibly long lines. We did make our flight, however, and all went well. I hope the congestion was due to the Spring break timing.

Regardless, we are doing it again at the end of October.
