You are correct in that the WB will be off if you calibrate it w/o the strobe then use that setting with the strobe.
I found it to be easiest to use the calibrated Manual WB for non-strobe shots and the Auto WB for strobeshots.
Have the personal settings on your camera setup so as to be able to quickly toggle back and forth between Manual and Auto WB as needed.
