[NOTE: This discussion is predicated on the assumption that we're talking about actual "bags under the eyes" and not general puffiness of the eyes or defined marks beneath them. In any event, I'm pretty much guessing here.]

Seriously, aside from deposition of fat beneath the eyes as a result of normal aging, the skin around the eyes is very thin and rich in blood vessels, rendering the area sensitive and subject to swelling due to a variety of factors. These include abnormalities of fluid exchange that may be facilitated by extended exposure to water combined with pressure created within the mask. Excess adipose tissue beneath the eye well might serve to exacerbate this condition.
This doesn't occur to everyone because of factors such as age, level of hydration and the differential thickness and resiliency of each individual's skin.
Try putting a thin layer of petroleum jelly beneath each eye prior to diving. After each dive, place a cold compress or tap repeatedly, and gently, on the affected areas.
Nice thing is, these "bags" are expected to resolve without treatment and do so in your case.
