Its pretty rare to have a miss the boat problem with good planning. I would not use the ships dive tour in Cozumel as there are other shops that will work with your schedule. There are some ports where you may have little or no choice for a variety of reasons. This is not one of them.
Places that are tough are, for example, the Grand Cayman where the traffic can be terrible and cause a problem, not to mention that the times i have been there the ship as tendered...neither of these should be a problem in CZM.
i dont see why it is a problem where one is docked. Take a cab, for the love of Jesus. Thats all i ever do when we are in Cozumel. Not like there is a trick to it. Just communicate with your op.
As Christi pointed out, it is not a bad idea to verify the docking times to be sure that they match up to local time. I have always been on ships where the ship time equals local, but depending on stuff like daylight savings, etc YMMV
