Sadly, this isn't anything new and it's not unique to Mexico. The Falmouth/Cathedral cave system (same one that Sheck wrote about in Caverns Measureless to Man) goes right underneath a large dairy. I'm sure the slurry pits don't help with the water quality issues in that system.
