Hi,

I was suppose to go to dive in the Visayas in late sep untill mid Oct, but there is a chance I will have to go in the beginning of Sep, due to unexpected things at work.

Is it still fine there in the beginning of Sep or is it too rainy? How is the visibility? Does the weather affects the stuff you could see/not see?

Diving conditions all depend on what side of the island you are on. The two main wind patterns in the Philippines are the habagat, or southwest monsoon, which blows from June to September, and the amihan, or northeast monsoon, which prevails from October to April. So, you should get decent visibility and calm seas on at least half the island.
