I saw some info on this but it was dated back in 2005. Any info on the ferries between St. Thomas and ultimately Jost Van Dyke would be much appreciated. Where is the best place to catch them, taxi from airport etc.

Take a cab from STT airport to Red Hook/East End of St. Thomas then catch the 2PM Inter Island Boat Service Ferry to St. John and Jost. Afaik that's the most direct way. You also have to clear customs/immigration both ways since Jost is a BVI. A shared van ride from the airport in St. Thomas to the East End was $20pp a couple years ago. There's a lot of resort traffic out to the East End so they load/go pretty quickly.

It also seems possible to catch the Smiths ferry from Charlotte Amalie to Tortola then over on Nu Horizon/Paradise Express. Didn't look at the schedules though. Tortola is a long island so make sure that whatever you sort out both drops and picks up either at the West End or in Roadtown, otherwise it's another cab ride across the island.

Ferry Companies serving the BVI and USVI - unless something has changed recently, Native Son is out of business.

Don't believe any schedules on the Internet, they are rarely updated. Most ferries operate early or late afternoon, as most of their revenue comes from commuters and some cargo. Like already said, Red Hook or Marine Terminal will get you to St. John, and other ferries from there will get you to JVD. Red hook will get you directly to West End, leaves "around" 8AM where you can check in, and then hop a ride to JVD any number of ways. Coming back you ALWAYS go to St. John to check back in.
There are some companies that only operate from St. John to BVI, generally stop first in West End.
