I was gonna dive in water about 52-54 degrees this weekend, I have a John/Jacket 2 piece 6.5mil suit and a shorty I think its a 2mil or so. My question is would it benefit me any to wear the shorty under the other suit?

you've already got 13mm. where the shorty would go- why bother? The extra limitation to your mobility, plus any constriction from the extra suit/zippers, would probably be a liability.
