I asked the same question during my stay with Raja Ampat Biodiversity last year. They told me that sometimes in the summer the waves can be quite high therefore they can't dive all places anytime. But if the weather is fine, there are no such limitations... Last year I was there in September and a second time in December. The weather was even better in September than later in the year. You never know before..

My boyfriend also gets seasick very fast. If he takes an Antimo (you can buy this everywhere in Indonesia) before the boat ride he is ok during the whole day.
