Are there any dive computers that can run third-party programs?
 
If you mean small applications that run along side the dive computer tasks, no there isn't.

If you mean running third party deco software, there are two I know of. The OSTC does (HW), as it's user re-programable. The Liquidvision X1 can run an OS written by 3rd-partys, but it is hard to get the info for programming it. Liquivision : Scuba : X1

As an aside, I heard the guy behind iDeco was working on an enclosure and pressure sensor to use an iPhone as a dive computer, but I don't think anything ever came of it. I know I wouldn't trust my iPhone as a dive computer.
 
Yeah, I meant running custom programming in lieu of the stock programming. Thanks guys!
 
There's also the Heinrichs Weikamp opensource diving computer. You buy the hardware and get the software/firmware for free, including the source, which you can modify as you wish. But you need to be comfortable writing microcontroller programs.
