Oh my . . the fun is about to start . . . 
IMHO it is more about the instructor then the program. Find a highly recommended instructor in your area - get cert'd in what he offers. He'll probably require a few more things then either NAUI or PADI do but it will be worth it. Your life will likely depend on it.

Although I am PADI I can't stress the importance of finding a instructor and a dive shop you like and are comfortable iwth. In the end, that is the bigger relationship. Take some time and visit the shops in your area. Talk with staff and see if you can meet the instuctor. For me, my work schedule played a big part. It just so happened it was a PADI instructor who certified in two week-end all day classes. Some folks like mid-week 8 day classes. But more importantly, the shop was very helpful and informative & I got to meet my instructor right then. I went on to take all my classes, specialties, and DM program from him.

Agency can be irrelevant if the instructor makes the class a good one. Read the post referred to and do some homework. Find a class that will give you the skills you need to plan, execute, and return from a dive without an instructor or DM in the water with a buddy of equal skill in conditions similar to or better than that in which you've trained. Ask the instructor if he can guarantee this will be the result? As long as you don't freak out or do something very stupid this should be the end result of the class. Will he allow you to achieve this goal no matter how long it takes or will you be pushed through due to time constraints or shop policy? If the latter find another instructor. Don't limit yourself to any agency or LDS.

So would PADI or NAUI have the better rescue method for poor Kingpatzer????
Don't limit yourself to those two, there are lots more.
To actually answer your question, NAUI's standards are slightly higher. NAUI also encourages its instructors to add to their classes while PADI discourages the practice. Betting the odds, I'd bet on NAUI. In practical application, I've seen poor classes with both. Good PADI classes are not as common, but they are out there. I prefer SEI Diving, but it's still growing and may not be in your area yet. You can find a good class, but it will take work on your part. Most classes are not ones I would recommend to anyone I care about. Follow the link at the top of post 5 and actually ask the questions.
