Dove with Mantas off Ocotal Costa Rica about 8 years ago. Half a dozen or so circling us in and out of 20 - 30 foot vis. Very cool dive.
 
Maldives has lots of mantas. The occasional whale shark too.
 
We've seen mantas in the Flower Gardens (Gulf of Mexico) twice. However, those were fleeting encounters of only a few minutes each time. They were just passing through.
 
Indonesia-I think it's called Manta Alley?? Blows Yap away, Flower Gardens are a crap shoot with a long boat ride. Sea of Cortez 2nd choice
 
Besides the already suggested places like Maldives, Indonesia, etc.
For me, the best places where I have dived with mantas are the Revillagigedo Islands in Mexico and Pohnpei in Micronesia.
In Revillagigedo, at "Boilers" dive site the mantas are huge and the water very clear.
In Pohnpei, at "Manta Road" you can find them both in cleaning stations and feeding.
