Is this (say, 1 September) past the cutoff for whale sharks at Mujeres?
I went on August 29th last year and there were hundreds of whale sharks out there. I think they run until mid September
 
I agree mostly with Christi. My opinion is that May-June and Sept-Oct are the very best times to be in Cozumel.

May-June, usually no nortes and not too crowded and warm water with moderate currents. Same for Sept-Oct except the very light chance of a hurricane. So slight that we offer Hurricane Insurance for those making reservations.

How are the bugs in Sept/Oct?

I was there last week of Aug two years ago and the mosquitos were ***THICK***.

I loved it and that would not stop me from going back.... I am addicted to diving with no wetsuit.
 
A lot of it depends on the latest weather and where you stay.. Downtown area through the near north receives lots of mosquito control. But always take 40% Deet at least.
