I did both last year (on different vacations)
For Komodo we routed through Bali, and then a quick flight to Labuan Bajo. For RA we flew into Jakarta and then took 2 flights overnight to Sorong.
To visit both destination on a 2 week holiday would be pushing it IMO. You would be doing each destination a disservice.
Out of the two I preferred RA, however I'm comparing Really really good (Komodo) to Fantastic (RA) I would happily visit (and want to) either destination again.
In RA I chose an Island destination (Misool) and got to visit the best of the southern RA area (live-aboards visiting only hit a few sites but of course transit through the central and Northern areas). I generally prefer being on a moving boat, but wasn't disappointed with a land based in this case.
For Komodo, I believe the best Diving season (North) is April - December, and the South (cooler water) October - April. I visited in August.
RA is great in February, although when we visited the North had bad vis and the boats stayed South.
Which ever destination you chose you'll have a great time, and only visiting one means you get to go back to dive the other
