I just spent about a month in Bali and definitely agree with making sure to have a dive guide for East Bali and Komodo. It seems like you've decided on Bali. I would recommend checking out the dive sites in Nusa Penida. You should be there in the beginning of Mola Mola (sunfish) season. From what I've heard during my time in Bali, Crystal Bay is a top site for your chances of spotting a Mola Mola. It seems like you and your wife are rather experienced divers. If you're feeling adventurous and would like an "extreme" dive, I'd recommend to check out Blue Corner near the full or new moon. I've heard only a few dive centers are willing to take customers there, but I was able to dive this site a couple times as my friends and I were able to get a chartered boat with a private guide. My Balinese friend that has dived there numerous times said it's worth only going when there is some current. Otherwise there really isn't much to see.

I know it's a bit late to throw my two cents in, but...

Komodo is not purely a Liveaboard destination and it also has dozens of different dive sites including muck dives...it's just not talked about as much. There are also several new liveaboards serving the area. Wicked Diving ( I work there) brought on a flexible schedule Liveaboard this year that is really, really affordable, like $120/day for longer stays...that works out a lot cheaper than daytrips and hotels and food on Bali!
just saying...
