I read where some smugglers took a sailboat and made a hull over the existing hull of the ship and stored drugs in between the two hulls. When DEA discovered the boat, you could not tell anything was wrong. When they cut open the hull, you could see the drugs in between the outer hull and the original hull of the boat.
 
some ships like cruise liners have tubes that go right through the hull to allow them to put sideways thrusters in for difficult manouvering in restricted areas like channels and in ports.
I think they have doors that close while steaming, to reduce drag, but I could imagine these tubes being used for smuggling without affecting the ships hydrodynamics.

I actually remember reading a cheezy spy novel once that discussed this and if Clive Cussler has written about it, then it must be true.
