Is there a registry for lost or stolen tanks/cylinders? If they are taken if for fills, do the shops check the numbers?

Not that I am aware of... it happened to me and on the positive side I got a brand new Catalina tank free of charge from the LDS - on the negative side I had been diving that tank since the early 80's and it had sentimental value since it had a J Valve and was the first tank I bought...

*** Edit ***
Oh I see what you mean - the LDS lost my tank so they replaced it... I think you mean if you lose it or it is stolen from somewhere...
Home owners or rental insurance may help in that case...

No, no fill station checks the serial numbers.

I'm happy if they give me a decent fill, watching out for your toys is up to you, I am afraid. A distinctive paint job might dissuade thieves, but I doubt it. If you drive around, or check the pawn shops, it might turn up for sale on a street corner or Craig's list. They are little harder to move, I'd imagine, than some like a TV set. Thieves usually aren't that sophisticated....
