Am I understanding the logistics of a dive day correctly: Dive Ops essentially contract with a boat/captain and they pick you up at the dock of your hotel?

I am planning on staying at the Secrets Aura Cozumel next month from the 14th to 18th.

Not quite. Most dive ops have their own boat & staff to run it etc. You also have in house dive ops at most resorts & in your case I think there may be 2.

To add to cicopo, you will have your pick of ops staying at Secrets. Based on how many pick up and drop off there each day, I doubt there are many that don't stop at that dock. There are plenty of threads on the Coz forum where many of the different ops are discussed. In fact, I'm sure this thread will turn into one of those pretty soon too...

OK - well, regardless of who owns the boat I guess, they pick you up at the pier of the hotel? I mean, if I'm staying south of downtown, then I do not need to take a taxi to downtown, to the harbor, get on the boat and trip south past my hotel on a boat. Rather, I load my gear out to the pier, the boat pulls up, and I continue south on the boat. Yes? Or, in some cases you still have to taxi it into town?

Dive House is the op for Secrets. Read my review of Sabor trip ( I just returned yesterday).

With Secrets location, south of the marinas, pick up shouldnt be a problem. Almost all the ops will pick you up from the Secrets pier. You should not need to taxi anywhere.

Actually most of the dive shops frequently recommended on this board own their own boats and employ the captains and dive masters so that they can maintain a consistent and quality product. Most if not all will pick up divers from Secrets. Contact any of them and they can set up logistics.
I cheerlead for and think Tres Pelicanos is the best OP ( dive@trespelicanos.com ) but some of the other highly recommend OPs include.
Aldora
Blue XT sea
Liquid Blue
Blue project
Living underwater
Blue Angel
Ect, ect, ect.

There is a lot of compitition and the various OPs make it easy for you.

OK - thanks for this and all the other replies. As I've been reading and researching, I started to wonder. I am just so used to having to drive to the harbor or dive shop (except for last weekend in Jamaica where I went out with the resort boat and crew).

I already inquired with Living Underwater. Thanks for the list of some of the others!

Dive With Martin is another good dive op! And they do pick up at that pier!
