The OP is talking about water marks not scratches afaik.
Yeah understood, I was just pointing out that it's a waste to use Novus, a plastic polishing compound, on glass. Literally any other cleaner will work as well or better for much less money.
 
But nothing as good as phosphoric acid which I have gallons of for everything who wants some

On a more serious note, I happened across

To clean the Lens Port Glass, use a mild soap solution or lens cleaner. Do not rinse
the inside of port glass. Do not use alcohol or window cleaner on the Lens Port Glass.​
In my housing manual. I decided to give a drop of dish soap and warm water a try and that seems to have have mostly cleared up the water marks.
 
What happened to it?
The housing completely flooded. It turns out that "splash resistance" doesn't help much when the housing is full of salt water.

First of all, it is important to know where in the optical path there is a glass surface that you want to clean.
If a dust grain of 3 mm diameter sits on the front of an objektiv lens of 30 m diameter, it blocks only 1/100 of the light, which only leads to an imperceptible loss of contrast.
If you polish too aggressively, you may cause e.g. 50 oooooo fine scratches that make the image really low in contrast.
The situation is different in the image plane (i.e. close to the eyepiece.) where every scratch appears in the image .
The frontport is therefore quite dirt-resistant and should only be cleaned very carefully. Always soak first with e.g. warm water with detergent and rinse with water and then clean very carefully without pressure with pure cotton wadding to the edge.
The inside of the port must be handled with special care.
Seawater has the refraction index of about 1.33 , glass about 1.5, so the difference is about 0.17.
Between air and glass, the difference is 0.5 what is about three times as great as glas water and makes the scratch more effectiv .
I would never use air from a tank because it may contain particles that then hit the glass at high speed.
