Why, submarines are very expensive, and the underwater detonation of a MK48 MOD7 AT warhead with 295kg of PBX is not good for fish either.
A much better choice would be a RIM-174 missle battery or 2 using enhanced warheads and it's made in the USA too.

Equator has two, have that P3 take a break so a mysterious unfortunate accident could happen unobserved. Call it the Galapagos triangle.

If Ecuador could be talked into using their subs they would probably use the A184 Mod 3 Torpedo at short range with the standard 250Kg Warhead. The Ecuadorian 209/1300 sub does not currenty have an attack missle capability.

Bringing it back to the real world, this seems to be an issue of political will. The Galapagos Marine Reserve is much smaller than the EEZ generated by the Galapagos archipelago. Ecuador is within it's full legal rights to unilaterally expand the Galapagos Marine Reserve to a full 200nmi circle around the islands, which would give the environment a huge buffer zone from predatory fishing. Patrolling it need not be expensive, if appropriate technologies are used. Basic drones and simple twin props can cover an awful lot of sea.
