I have no idea what the best is.......but I've always enjoyed the Bari, Buddy, Capt Don combo on Bonaire.
 
That is a tough one... kind of depends on what you want to see. but ... if you want to see mucky critters and cephalopods I would say Black Sands in Lembeh. Hairball, TK1, TK2 all right there at their resort. Crystal Blue in Aniloa has an amazing house reef as well. For wide angle /fish life Sorido Bay has Cape Kri (with something like 375 fish species) right out in front but I think you would need a boat to dive it safely.

Reef.org has counted 331 fish species on the Buddy Dive house reef in Bonaire, and 432 at Bari Reef, just to the south. For that matter, 483 species are reported from Blue Heron Bridge. The biggest numbers are from the Central indo-pacific, with Misool Hosue Reefm Sorido house Reef, and Wara Wuntun Village all reporting more than 600.
