Is it safe to apply Silicon to the bio-fins or is there anything I can use to clean them and polish them up?

They are made of rubber, right? How about using Armor All?

UB: The bio-fins are 100% natural rubber. Armor All would be the best choice if you wish to use a cleaning and polishing compound. We recommend just using fresh water
to clean the fins and storing in a cool dry place.
