Advice on Dive Operators in Cozumel?

That's an unusual report for this Op. I do hope that you reported both experiences to the owner?

I didn't and I should have done, I also shouldn't have posted that without having contacting them.

I was then fairly inexperienced of both diving and dive operators and didn't want to make waves.

Memo (the owner) has since contacted me and we've resolved things (hopefully) to both our satisfaction, and I should emphasize that this was a single dive out of a whole week's trip and the rest of the trip (according to the comments in my logbook) was excellent.
 
I would give Pelagic Ventures a call. Totally chill and very personalised dive service. They don't have a shop and rely solely on word of mouth referrals. Mary and Pauline are great people and will take care of you every step of the way.

Several good comments here, but I'm surprised that no one has pointed out that you need to winnow the field a bit more (perhaps because there are lots of other posts on the topic). Some thing to consider:
  • Where are you staying
  • How are you getting from the hotel to the Dive Shop/boat
  • Do you like big boats or little boats? (Big boats have lots of people and may have a marine head. Little boats have fewer people and an ocean)
Both shops you mentioned are quality operations (full disclosure: Tony is my landlord). Scuba Tony leaves from the marina early (7:30am), and will pick up at the southern resorts, so you need to be staying on the south end or figure out transportation to the marina. 3P leaves from their shop at 7:45am, which can work well for those staying downtown. Whichever you choose, make certain to them ask how far away your hotel is (ask the dive op, not the hotel). Both use smallish pangas/launches and have smaller dive groups.

I know a guide who had his privileges suspended because of the actions of one of his clients. The guide didn't see the activity until a video was posted online.
