Ive been diving a lot of places in Indo and done the major destinations (except Flores, Alor, Ambon) My favourite place is Komodo followed by Lembeh. Raja Ampat is also nice but resorts are pricey and LOB is your best option to see the best of Raja. I also love the muck around Tulamben. Im not sure about weather in July /Aug as Ive not been in those months but I know Lembeh and Tulamben are diveable most year round (allowing for shore entries in Tulamben if theres wind and wave) but July/Aug is not rainy season in Bali so should be fine. Lembongan is also a nice place to relax and take in the island time when not diving. You ll also have a chance of Mola encounter in August as the season starts.6 weeks is a long time spent travelling I envy you.
 
Ive dived N. Sulawesi in April a few times - great time of the year. Lion Air operate a Denpassar > Makassar > Manado flight that arrives at a late hour which is a pain but other than that if you are going to go to Sulawesi to dive Lembeh you would be mad to skip Bunaken since its only a hour ferry ride from the airport after a short cab ride, you have to go almost there anyway. While most of the Bunaken sites dont vary that much (walls) Siladen is very nice. Bangka is another favourite. I would also consider Cenerwashi bay if you are going up W.Papua Raja Ampat way...while in that neck of the woods so to speak. Why not check out Sumatra...very remote and some nice different dives.
