So we're planning for a trip in October 2021. It's our 40th wedding anniversary. Both of us like to hike and are strong and confident snorkelers (former divers) spending more time with faces in the water than on the beach plus prefer to steer clear of high traffic tourist like activities. Would hope to do 3 week (including travel time). Any chance for whale shark activity during that time and where would be the best place to try to find them. What are the best snorkeling sites and on which islands? I suspect we'll be island hoping and staying a bit on each. What's the best way to get there from New York planning on flying business class and hate long layovers?

Probably Emirates through Dubai.

If there is a long layover (most flight schedules are currently disrupted due to Covid and will change probably by June 2021) Emirates will provide a stopover in Dubai FOC in a decent hotel if flying Business Class.
